If you're trying to set two different times for two different valves in A, that's your problem there. The start time numbers are not zone numbers. If you set zone 1 for 10 minutes and zone 2 for 10 minutes, and set start time 1 for 10am and start time 2 for 6am, both zones will run consecutively at both of those times.
Sounds like your controller took a shit, reset the controllers program back to factory standard so you’re 100 percent certain it only has 1 program start time, people often get confused concerning start times and run times.
